Former Chelsea attacker Gael Kakuta opened the scoring for the visitors on six minutes.
Cape Town City defender Nathan Fasika and Ben Malango Ngita added the second and third goals in the second half.
Benin 2-0 Madagascar
Benin moved to the top of Group J with a 2-0 triumph over Madagascar at the Stade de lAmitié.
